Yes, for Season 4 episodes you need to rename:
S04E01 -> S04E05
S04E02 -> S04E01
S04E03 -> S04E02
S04E04 -> S04E03
S04E05 -> S04E04

I just checked and the Mega links for Season 4 are still out of order and need to be renamed as above, so I doubt the GD or other ones are in order either.
Easy way to tell is to download the bluray release english sub for the episode:

See if the first words spoken match up. Pretty sure you will need to rename/reorder though.
